Take this with a grain of salt, but it looks like your dreams of Indiana Jones meeting Close Encounters of the Third Kind can finally be a reality!

Movieweb claims from several unnamed sources that the titular crystal skull in the upcoming Indiana Jones And The Kingdom of The Crystal Skull is due to the tiny aliens glimpsed at the end of Close Encounters. In fact, the entire kingdom was presided over by the aliens and this was an unusual off-shoot result. Also, for some reason, Sci Fi Scanner cites Indy even falling into Area 51–but that's no where to be found in the Movieweb article. 

It looks like Spielberg's sense of humor can still shine through after months of bad press regarding his franchise. But let's not stop at Close Encounters–let's see Indy break into Area 51, look around for the Ark of the Covenant and then find a gigantic shark skeleton hanging upside down. Why? Because Bruce the Shark needs love too.
